I've got a 2013 Tiguan TSI 2.0 Turbo. After cleaning the intake manifold and throttle body, the engine won't run unless I unplug the high-pressure fuel pump, it feels like it's over-fueling, but injectors seem fine, any ideas?
Have you checked your MAP sensor connection? Also do make sure the throttle body is recalibrated after cleaning. You know the engines can be a little messy if they detect even the slightest bit of wrong.

Im thinking the high-pressure fuel pump is over delivering fuel or the system's out of sync after cleaning.
Check all the sensors and connections around the intake and fuel system, something might've gotten unplugged or disturbed. If everything seems fine, it could be a fuel pressure issue. Running a diagnostic scan should help

This is right, could be a faulty fuel pressure sensor or something like a stuck injector. Unplugging the HPFP just masks it. Did you reset the ECU or check for any codes after putting everything back together??
